It turned mine one turn after 7th abduction with 7 ships. Also no slaves, but starting colony was 270M imperial and 150M civilian, so maybe civilian died of zuul infection. Pity I can not see what happened, because it was independent colony.
The question I see is if I would use more ships in one attack (use CNC destroyer), would colony assimilate faster? No independent colony available to test.

You should put a spy ship at a colony and infect it so you can see what happens

Out of curiosity, are there any patch updates after Sword of the Stars Complete Collection (ver.1.8.1)? I'm feeling like some of the bugs you mention (especially the ones in the "Technology" section that I've quoted above) would've only required some minor tinkering with the code by the devs to iron out. - Add Recombinant Fissionables or Plasma Focusing to Tanker and Refinery ship to add 30% fuel.
- VRF tech decrease reload time also for all torpedo and missile.
- Zero-G Deconstruction do not give "Triples effectiveness of scuttling".
- Modular Construction give only Q-Freighter, but not 5% increase in civilian income generation.
- Xenotech research bonus from Morrigi languages doesn't apply.
Also, perhaps on the not so easy to fix side (but for the sake of adding data to your original post), I've found some odd behavior that seems to pertain only to Zuul dreadnaughts. If you attack an AI enemy planet as Zuul with dreadnaughts in your opening line and have your fleet set to "close to attack," your dreadnaughts will run butt first into the enemy planet. As they begin to grow near the planet they will flip around and try to slow down, but are unable to do so before colliding with the planet.

There haven’t been any patches since then, to my knowledge. Even if Kerb wanted to update the game at this point it would require Paradox funding and approval, and they aren’t interested.
All dreadnoughts (except Liir) have limited acceleration and can get into trouble with inertia, though Zuul are among the worst for this since they have relatively high top speed. There are gravity based weapons in the game that can allow you to try to take advantage of this.

the game code is over 16 years old, sadly there is no "tinkering" under those conditions, it would be more like archeology.
